Japanese coast guard were searching for a cargo ship with 42 people on board including 39 Filipinos, two New Zealanders, Australian, and a Singaporean.
A distress signal was received in the early hours from a vessel around 185 kms off Japan's Amami Oshima island, report said.
One Filipino crew member was rescued late Wednesday after he was spotted by Japan's surveillance aircraft which appeared floating in the water with his life vest.
According to the report, the man told rescuers the ship capsized before sinking.
More coast guard vessels and several planes are conducting the search and rescue operation.
Local media news reported the ship was carrying 5,800 cows.
